WebAug 4, 2024 · Hi @Magdoll, I updated cupcake to v26 and SQANTI3 to v4.1, but I am still having this same issue (the "AssertionError" at line 590 of GFF.py).It really looks to me like it sees "exon" on the second line, in field 3 (python raw[2]), and fails the assertion.
